But IDK this doesn't seem right, for instance this instance does not seem to have pre-defined categories.

Tags are built into friendica; categories are a plugin I enabled because I wasn't sure what they were, but it seems like they're basically "tags that aren't in the main text and that get a different little profile widget".

Considering disabling the categories plug-in since it seems confusing and not that useful. Thoughts?

I would say disable it. Plugins should pay metaphorical rent :)
